The Whispering Depths can be accessed from the Blighted Village, via the well located in the center of the village (X: 24 Y: 401), or through the blacksmith's former home.

You can access the Underdark by jumping into the central green glowing pit where you confront the Phase Spider Matriarch. You arrive at the following location:
